All else equal, if it makes you cough, it has more medicinal value and less plant matter that just produces smoke without any health benefits. So technically, it is healthier, but I would recommend a method of ingestion that prevents the cough. This might be taking smaller hits off the joint, using a water filtration system like a bong (and taking smaller hits), or making a concentrate to use on a dab rig and taking small dab hits.
I think if you cough, it may be due to irritation and it is possible that the irritation combined with the coughing might cause the THC to get into your system more quickly. That is another reason why people like the cough. I would not recommend that, but if it happens from time to time it's probably ok.
