Can someone shed some light that explains how a "subordinate" is going against the policy announced publicly by the President of the US?
Puppet or not, this kind of public contradiction is rare and of all people coming from flip-flop John F Kerry.

WASHINGTON— As the Syrian conflict enters its fifth year, U.S. Secretary of State John Kerry said it is time to “reignite a diplomatic outcome” to a conflict that has killed more than 200,000 people and displaced millions.
Kerry said an effort is underway to convince Syrian President Bashar al-Assad to “change his calculation” and enter into negotiations.
On Monday, Assad said he is awaiting "action" from Washington to match Kerry's words.
"We are still hearing the declarations and we should wait for actions and then decide," Assad was quoted by state-run Syrian media as saying to Iranian television.

US "changed their calculation" when they saw ISIS emerge from the Syrian civil war and backed off calling for the removal of Assad- finally recognizing the mess would only get worse. The fall of Libya added to the situation by making large amounts of sophisticated weapons available to the region. Assad has consistantly said he will negotiate when there is somebody to negotiate with. By his criteria, they should be Syrian, control territory, and have an organized government representing the people in that territory. The "moderate opposition" and ISIS both have military and hold territory but the "moderates" have no organized government structure and ISIS is not Syrian for the most part. This means he won't negotiate with the "moderates" and he won't negotiate with ISIS. And he certainly won't negotiate with Kerry or the US since they don't represent anybody in Syria.

First of all, this image is not accurate, because you cannot talk about ministates without talking about the people who live within those states. The Syrian people are still with the unity of Syria; they still support the government. The factions you refer to control some areas, but they move from one place to another—they are not stable, and there are no clear lines of separation between different forces. Sometimes they mingle with each other and they move. But the main issue is about the population. The population still supports the state regardless of whether they support it politically or not; I mean they support the state as the representative of the unity of Syria. So as long as you have the Syrian people believing in unity, any government and any official can unify Syria. If the people are divided into two, three, or four groups, no one can unify this country. That’s how we see it.

Obama is just mad at Israel right now, it will blow over soon and they will be back to wanting to remove Assad. I believe we call it a "hissy fit" when children do it.
