The liberty movement has spent a lot of money and effort trying to get Ron Paul's audit into financial regulatory reform. But I'm sure there are still many things in the bill that may not be within the power of congress as defined by the constitution. So will Ron Paul end up voting Nay for financial reform even though his Audit the Fed language is in it?

Yes. Think of his amendment as a "poison pill". The fed will gulp down all these new powers, but inside that meal will be a big dose of arsenic.
